Here is an update to my situation, after telling me that I owe them about $1000 (and I sent it) I find in the mail today a refund check for $782 - I really am confused now! I will cash the check though.

Senate Passes Bill to Require Federal Tax Preparers to Register
One provision in the bill would require any person who prepares five or more federal tax returns or claims for refund per taxable year to register with the US Treasury (IRS).
The penalty for each return prepared by a non-registered person would be $500.
The bill authorizes the Treasury to ... publish a list of registered individuals (and a list of those whose registration has been revoked) and notify taxpayers if a nonregistered person prepared their return.
