Well, they have an option to pay your fees out of your checking account and I was wondering if anyone did it that way and if they have had any problems with it.

If you don't want to use your major credit card for ebay why not get another one with a minimal limit like $1,000 and just use that for ebay. I think that would be the easiest way to do it and also you will be able to check your ebay account with your credit card. This is something I am thinking about.
I use the option for automatic payments from my bank account and have done so since it was first offered. It is simple and easy and I have not had any problems. You will be given a specific date on which the payments are due to be deducted from your account.
I must add that for tax purposes I have a separate DBA checking account specifically for my business and all of my Billpoint, Paypal, C2it etc. payments are tied to that account so the services do not have access to any of my personal accounts.
