The requirements for being Paypal Preferred includes the following: "Advertise PayPal as the only online payment service on
your eBay listings. You can still accept checks and
money orders, and you can even mention other online
payment services in your end-of-auction email to
buyers, but to be eligible for PayPal Preferred, you
need to advertise PayPal exclusively on your actual
auction listing."

How does the storefronts fit into this? Must be be Paypal exclusive in our storefront listings as well as our ebay auction listing to be Paypal Preferred?

Yes, PayPal must be the only payment option listed.

And Paypal's Automatic Logo Insertion will work with the storefront items just as it does with the Auction listings, right?
